Luka Jovic scored a brace in the 29th and 42nd minutes as Milan went into the break with a comfortable lead.
In the second half, Chaka Traore extended the lead five minutes after the restart and the visitors only scored in the 88th minute thanks to Azza.
Rafa Leao closed the scoring with a goal in the second minute of overtime.
Milan will meet the winner of Atalanta and Sassuolo in the quarterfinals of the Coppa Italia.
The Rossoneri have five trophies to their credit, the last of which was won 21 years ago, in the 2002-2003 season.
