Rooney, the No. 9 seed in Melbourne, won after two hours and seven minutes of play against the Frenchman, ranked 106th in the world, 6-4, 6-2, 7-6(5).
Holger, who also beat Filip Krajnović (54 ATP) and Maxime Cressy (41 ATP) in three sets, will play Andrii Rublev (5th favourite) in the next round.
Rooney and Rublev have only met once before, at the 2022 Paris Masters, with the Dane beating the Russian 6-4, 7-5.
